You are not alone and you have every right to feel the way you're feeling. I completely understand what you mean by feeling bad about your love being somewhat conditional on them remaining a certain gender. While someone could make the argument that that is shallow and gender shouldn't matter, when your primarily attracted to one gender that can be a really big and legitimate issue. You fell in love with how your partner presented themselves as a man, you are not attracted to them as a female, you can't really control that.
You have every right to leave, that won't make you a bad person. You can still love someone deeply but no longer be compatible with them. Both of you deserve to be happy. I am personally in a position where I keep yo-yoing between making my mind up to leave and then suddenly thinking maybe there's a chance we can make it through this and wanting to stay.
If possible try going to therapy together. Talk through all your feelings together with an impartial person there with the two of you.
The position you are in really sucks, I hope you can find a way to find happiness and peace whether that be together or alone.
