Here's a direct quote from a professional monograph about methotrexate intended for healthcare professionals/pharmacists.
"Penicillins may reduce the renal clearance of Methotrexate; increased serum concentrations of Methotrexate with concomitant hematologic and gastrointestinal toxicity have been observed with high and low dose Methotrexate. Use of Methotrexate with penicillins should be carefully monitored."
It can react with MTX, but I've received penicillins, including amoxicillin, when I was on MTX and had no difficulties. However, every person is different and if you had labwork that came up abnormal prior to taking amoxicillin, then your doctor may have wanted you to have something else instead.

Funny tid-bit......I have 2 MAJOR Drug Interactions.....my Mtx & Daypro and my Mtx & aspirin. (I take 1 baby aspirin a day)
