I think perhaps that the reason for the slow recovery after your surgery could be meds you take or just the low immune system that comes with the meds...and, if you're not on meds...just the fact that your immune system is all out of whack can lend itself to a slow recovery.
I have polymyositis along with the mctd and it definitely complicates things. I find that I lack speed with my cardio. It's the weakness in my proximal muscles in my legs that slow me down. I like to spin, step aerobics, interval and cross training classes and I lift weights as well. All of these things keep me mentally sound and physically feeling better. It is a roller coaster...I agree. But, when you find something that works for you...it gets better.
