Writing it without pointing fingers is going to be difficult. So instead of saying that you KNOW who wrote the email. Just say it was definitely NOT you, and you don't know for certain who did, and leave it at that.
Write about what she means to you, and tell her you understand that she's been hurt, and may not rekindle your friendship. Just let her know how much you care, so that if it is the end, she knows you don't think badly of her, and would never do anything to hurt her.
Then just leave it be. It may take some time (for me it took years before my best friend and I spoke) but you never know.
