One thing the doc did when we first started trying to get preggo with Clomid was Metformin. It did help regulate me and it helped me lose weight winwin! This medicine is more known to help people with diabetes but fertility docs use this medicine to help regulate periods in their patients too. Maybe ask about that as an alternative to not taking BC if you don't want to go that route...
Stress can effect your period (and lord knows we are always stressed if your TTC), change in any medications (or adding any medication). I know its really frustrating, especially when you are trying to regulate everything to then have your RE de-regulate it to get you pregnant. I agree with PolkaDotGirl, for sure see some one- I know when I started IVF last year th first thing the did was put my on OrthoTri almost two months before they did anything else medically to "control" my cycle. Good luck, and don't be afraid to ask lots of questions to your gyno or RE.
