Lupus is an auto-immune disease in which the immune system cannot distinguish between threats (like viruses and bacteria), and healthy cells and tissue. When I take methetrexate, if I don't take folic acid even for one day, I get mouth sores.
You might try taking the folic acid and see if it helps.
As far as the mouth ulcers apply some Ambesol, or any oral analgesic to the area with a cotton swab.
